1. オレンジのit wasーthatで強調されているのは、Thenとthen only。Then it was…という倒置（？）になっていますが、It was then, and then only, that she…と考えると見やすいと思います。
2. 赤色のandが繋いでいるものは、Thenとthen only。
3. 緑のonlyの意味は「ようやく」。時間と一緒に使われるonlyはこの意味が多いです。
4. 紫のbutが繋いでいるものは、that they were not merely…と、that they were minds…。not only…but alsoの変形版ですね。
5. 青のandが繋いでいるものは、セミコロンの前後。She learnedの目的語になります。
1つ目のthat節と２つ目のthat節がbut（紫）で繋がってて、その２つの節のかたまりと、青のandより後のthat節が青のandで繋がっています。
6. 茶色のカッコ内に、sから始まる単語一語を入れると、such。such A that～で「～するほどのA」ですね。
全訳
これらの怪物がもたらす真の力と恐怖の片鱗に妹が気付いたのは、ようやくこのときになってからのことだった。火星人らは単に少数の小さくて動きが鈍い生物なのではなく、巨大な機械の体を揺らす知的生命体だったのだ。そして、彼らは素早く動けて、最強の大砲でさえ歯が立たないほどの強大な兵器で攻撃してくるということも妹はわかってきた。
